As far as I can understand, Non-manifold geometry is essentially geometry which cannot exist in reality or cannot be manufactured logically by software. The most common problem i have when someone sends me a model for 3d printing is exactly that: non manifold edges, which later translates into intersecting geometry (faces or edges going thorugh faces or other edges).

What i could find when i was trying to solve my problems is that there are 3 kind of common errors related to non-manifold edges:

1. Disconnected edges or faces.

2. Your 3d model has Internal faces.

3. Zero geometry or no thickness.

Those errors are pretty common when the 3d model is constructed in a NURBS software. When working in Rhino3d it is quite simple to get them fixed, cause there are functions to show non-manifold edges and so.

I don't know a lot about FreeCad so i certainly don't know if you can fix those edges there but what i can tell you is that i have never had those problems using solidworks

it gives me a clue, but I still am on my way to enlightenment, not there yet.

I have looked into MeshLab that in theory can fix it, sometimes the result is even worse. Or is it me... lol

Also the Repetier itself sometimes fixes it, sometimes is only destroying everything or filling in all the holes I need empty.

Need more input from all sorts of experience you guys had, César did his bit, looking forward to hear the others.
