Is it possible to scale down a model and scale down its extrudes and bosses separately via fractions/mm
Like some kind of proportional scaling for each feature?

You can scale bodies in SolidWorks, and each body can be scaled at a different rate.
The end result would be a bit of a disaster though. The bodies will no longer be in the correct location relative how they were positioned prior to scaling.
As Stephen mentioned, having a better idea of the application may lead to better results.
