How do I choose part priority when printing a SolidWorks assembly

Hi all,
I just purchased a Stratasys J5 and want to learn how to print colorful models embedded in clear material. Could anyone tell me how to assign print priority to sub-components of a SolidWorks assembly so that they don't get "overprinted" by, say, a clear body surrounding all other components?

After trying a couple other methods, I used Solidworks to make parts from imported STL files, one for each color plus a clear body enclosing all the others. I chose the option to create solid bodies when importing the STLs.

I then made a SolidWorks assembly of those parts and loaded that assembly into GrabCAD Print. There was no option to choose a priority for the components of the assembly, so I thought GrabCAD was smart enough to do the Boolean subtraction. Everything showed properly on-screen, and I was able to assign materials to each component of the assembly.

It did not print as it appeared on the screen. Oddly, one of the assembly components and two parts of another did show up inside the clear portion. Nothing about the order in the assembly file explains what happened.

I was able to later make the print I wanted by using the "add as assembly" option for all of the original STL files, but I'd like to have the extra modeling capabilities of SolidWorks.
