When in the assy click on the part you want to edit and select "edit part" . You will still be in assy mode but able to edit the part. You can use other parts in the assy as reference for making new holes so they line up in the assy. When finished click on the icon in the upper right to exit part edit. Now if you bring up the part you just edited on it's own you should see the holes you placed in the assy.
Go to flat pattern and the holes will be there.
