I love using configurations in my assemblies, but for some reason every time I change a part in one assembly. It changes it in every assembly. Can someone tell me how to fix this?
That's the way it should work.
If you don't want it to change everywhere it's used, then save it with a new PN. And replace the old part with the new one in the appropriate assemblies.
Use part configurations. Then specify which configuration to use in your assembly.
Unless I'm not understanding your question correctly. Maybe you want to un-check the "propagate feature to parts" option?
To clarify my question. An example would be if I had a box with a 4" shaft coming out of it. The box would be a part and the 4" shaft would be a part. Now, lets say I wanted my shaft to be 8". Instead of making a new shaft with a new part number, I would make a configuration. My question is, when I make the configuration of the now 8" shaft. I wouldn't want the 4" shaft to change size. I want two different assemblies with two different shaft sizes. But, when I do that, my 8" configuration changes the size of the shaft in all assemblies. How do I get that to not happen?
your assembly would have configuration and your part would have a configuration and you need to set which configuration of the part in each assembly configuration.
So, what happens if I have two of the same part in an assembly but I want them to be different configurations?
Make sure your part configurations are actually different. It sounds like you made a new config and went in a changed the dim. That will actually change all the configs if you do it that way. You need to use a design table or different features.
When I created my configuration SolidWorks asked me to pick a dimension to change. To continue with the example I would pick the length of the shaft to change. I do this by creating a design table.

The solution for your problem is simple.
Every time you change to a different configuration in your assembly, you have to specify on your parts to use that specific configuration.
By doing that: Click on any part(with a few configurations in it) on your Design Tree and select what configuration you want to use and then save the assembly file.
Then repeat the same concept but with different configurations.

When you right-click the part having different configurations in an assembly the topmost option shows the current configuration of that part. From that dropdown menu, you can select the configuration you want to keep for that specific part.
There is no problem in keeping multiple version of the same part with different configurations in that assembly
You can use suppress and unsuppress option if there are many types of assembly with required and not required parts.
This looks like a frame with a suspension system.
